Takin one bronco in to have the exhaust redone. Did one myself but no time for bronco #2. Here's the question...

The way i bought it the exhaust was cut off near the transmission(right next to it actually...:banghead). Is the heat from that going to do any damage to the tranny for about a 20 mile drive?

You'll be fine as long as you're not hard on the throttle, and there's good air moving underneath of the truck.

Any wire harnesses or hoses within about 6" of where the exhaust dumps? I'd get a zip tie or something and pull them back if possible to at least 6" away, and again, nice and easy on the throttle and your exhaust gasses won't get too hot.
